When I highlight the Enigma machine, the 'Take' option is greyed out.
I can't pick it up!!!

I guess you have no room in your inventory. Remember you have no backpack (because of the aqualung) so you don't have many inventory slots. Ditch some of your stuff and it should be fine. Watch the weight as well - there's a limit to how heavy a load your character can carry.

Yup, since only thing you really need would be silenced weapon, 2-4 clips for it and knife, you should have around 5-7 slots free.

So, drop two items off from your pouches in order to pick up the Enigma, F.E. two magazines from your weapon\something like that.

I've got the enigma.
now it's saying I havn't placed explosives on the minesweeper.
My team had 3 magnetic mines. 2 went on the Tirpitz, and 1 on the minesweeper.
Is that the right amount?

Yes, that is correct.

It still says - mission not accomplished - even though the mine is in place.

Are you sure you planted two mines on Tirpitz and one on the minesweeper?

You need to plant two mines on Tirpitz, both in the far ends

I think I'll start the mission again. It's pretty easy.

Yeah, might be one of these strange bugs of H&D2.

I suggest that you put the mines first before stealing Enigma, it should prevent these small bug-stuff.

Not sure this makes a difference, but I always do the objectives for this mission in the same order and have never had a bug. I put both mines on the Tirpitz first, then mine the minesweeper, then I go for the Enigma machine. Try doing the objectives in that order, always worked for me.
